Why is it ok to separate church and state/ politics, but not ok for people to choose to seperate based on race?

Because these two things are not all comparable. The one is about religion influencing government and have nothing to do with different groups of people, and the second about separating people based on a non- changeable characteristic.

Religion is a decision each person makes. Race is not a decision. People cannot decide if they are black or white.
Separating church and state is crucial for a non-authoritarian government.
Separating people purely on race and not merit is reprehensible and the first of many similar steps in creating authoritarian governments.

Which government where is forcing commingling of races?
Nothing stops you from buying a farm, setting up more housing units and only allowing a certain race to rent from you.
Even in modern day South Africa there are seperate race towns (lookup Orania).
You do have governments forcing religions in many Muslim countries as well as Christian countries such as Uganda and their stance on homosexuality.
